Mario takes a step into the RPG genre yet again, but joining him this time is Luigi! While Princess Peach welcomes the "Ambassador" of the neighboring Beanbean Kingdom to her castle in the Mushroom Kingdom, she is ambushed by a surprise attack! The phony ambassador who is later revealed to be an evil witch named Cackletta, also aided by her second-in-command, Fawful. Immediately, they steal Peach's voice, which is later needed for a plan of their's involving the Beanbean Kingdom's own Beanstar. The two then cross the Mushroom border back into the Beanbean Kingdom.

A Toad rushes to Mario & Luigi's house to inform them of what happened. Mario storms off to the castle and literally drags Luigi out the door with him. Bowser arrives before the Mario Bros. and is so enraged about Peach's missing voice that he attacks Mario. After being beaten Bowser then offers his leadership and an airlift passage to the Beanbean Kingdom for Mario (and later Luigi), thus the hilarious, long and epic quest begins.
